If you have loaded this tool into a local/cloud Galaxy, you have two choices:

1. Create the indexes and add them to the instance as an administrator. Try the Data Managers in the Tool Shed.

2. Just load the fasta version of the reference genome as a dataset and use it as a Custom Reference Genome. This generally works on any Galaxy, including public sites. Uses more resource, but is a simple path for using any genome you wish quickly.
