Trinity is modeled differently than many of the other tools wrapped for Galaxy as there is no multiple input selection option (that creates the same number of distinct jobs). Instead, the input option is to assemble a single transcriptome per job execution run.

For batch input/jobs, the tool could be added to a Workflow multiple times along with multiple distinct input selections.
