Can I merge more than two BAM files together at once? I have three Bam files that I need to merge and as far as I can understand you can't merge the merge result with another bam file! So what can I do?

This tool permits the merging of multiple BAM files. Use the the button on the form with the label "Add new Input Files". 

Also, if you already merged a few, then want to merge another in with those, there should be no reason why this would not work. Just make certain that all of the data is of the same type (mapped against the same exact reference genome, etc).
