how to put reference file in Call snps with freebayes and is it used in RNA seq or just DNA

The reference genome is the first option called "Choose the source for the reference list:". If you want to use a custom reference genome, pick "History". More is in this wiki: https://wiki.galaxyproject.org/Support#Custom_reference_genome
The input BAM file can be of alignments containing RNA or DNA data.
