I am trying to upload a 18 GB fastq file using FileZilla. It failed several times after transferring about 17 GB of data. I also noticed several times that it would restart the transfer from the beginning after transferring 90% of the data. Please help!

Filezilla has a "resume transfer" function. This re-starts the transfer where it left off and is good when data is large or connections slower. When a load stalls - log back into Galaxy, then use.
I don't have any experiences with FTP transfers running, stalling, then starting over when using Filezilla. This is probably a 3rd party issue with Filezilla or perhaps a setting within that program. Check that tools manual/support to see if it is a setting and turn it off (or simply return to default settings).
FTP loading tests I just ran were successful, so the functionality is intact (we are all "remote" when sending data via FTP to http://usegalaxy.org, so this is a valid test). I used Filezilla with default settings.
