You will have to set "Set advanced Cufflinks options:" to "yes" and then you should be able to specify "Maximum number of fragments per locus" which sets the --max-bundle-frags option.

Where is this option available "Set advanced Cufflinks options:"? I could not locate it while running cufflinks...

Hopefully both answers help. We are currently working on updating the usegalaxy tool set. You can see and try the new cufflinks at https://test.galaxyproject.org/ Hopefully soon it will make it to usegalaxy.org

Thanks for the information. Can you kindly tell me the host name of test galaxy (whether it is same as galaxy, "main.g2.bx.psu.edu"). I require the host name for FTP upload in test galaxy.

The hostname is the same as the site:  ftp://test.galaxyproject.org

Log in with your test galaxy account.

As Dannon says. Also note that the hostname of the Main Galaxy is usegalaxy.org and not main.g2.bx.psu.edu anymore (applies to FTP too).
