According to my preferences, I am using 106.3 GB while I only have one history with 42.1 GB right now. The other job is running but still with an empty history. If you know where the other 64.2 GB are, I'll gladly delete them.

The extra data you're not seeing is probably in a deleted (but not 'purged' or 'permanently deleted') history.  If you go to "My Saved Histories" at https://usegalaxy.org/history/list, you can click "Advanced Search" and toggle on 'deleted' or 'all' to see these most likely.  You can then purge them.
