You need to permanently delete some of your files. This means both deleting them from your history and then clicking on the "deleted" button at the top of the history to show the deleted items. You can then select the option to permanently delete the file (or if you had deleted it by accident you can restore it). The disk space is not freed up if you only delete the file without following up with permanently deleting the item.

This wiki has instructions if you need help. Both histories and individual datasets can be permanently deleted (purged) to free up space. https://wiki.galaxyproject.org/Learn/ManagingDatasets#Delete_vs_Delete_Permanently
