I have been waiting almost 2 weeks for cufflinks to run. How much longer should I wait? Will it run on its own or do I need to run the files again?

This assumes you are working at Galaxy Main (http://usegalaxy.org). If working at another public server you will need to contact their administrators directly. Please let us know if you need help with that.
