I have 9 files that are waiting to upload. Three of them have uploaded but I have been waiting hours for the other 6 to begin loading. Any thoughts on how to expedite this problem or when this will be fixed?

There are unexpected ongoing issues at Galaxy Main involving job processing. We hope to have this resolved within the next few days, if not sooner.
If jobs error during this time, please re-run. Not all jobs will fail. Or you can decide to wait until the issues are resolved.

Is there a way to rerun jobs within your existing history with the files that failed or do you have to create a new history and re-upload the files?

Yes, there is a rerun button on each dataset. Expand the box and hover over the double-circle icon below the name/comments. Then click on it to bring up the tool form filled in with settings originally used. Make changes (if wanted) and submit. The job will launch in that same history.
Reruns have an additional tool form option to resume downstream jobs that used this output as input (if there were any). This feature is optional even if there were prior downstream jobs, such as those scheduled by a workflow, but is good to know about if the failed job was in the middle of a multi-tool analysis.
