I was told fastq.gz files can be uploaded just as regular fastq files prior to QC analysis. When uploaded, the "job is currently running" has has been on for almost an hour. Viewing the details, it says the file size is 0 bytes. Am i being impatient, or should I abort this....

Are you working on http://usegalaxy.org?
If so, the file might be too large to load with browser upload. Data under 2 GB is OK with this method, but for larger files, try using the FTP Upload method instead. It has two parts:
1. Load by FTP (using a client is a good idea, Filezilla is recommended)
2. Move the data from the FTP staging area into a History using the Upload tool

If your file is smaller than 2 GB, then the problem was mostly likely that the server was busy. I ran a test fastq.gz file and it queued for a bit, then excuted/loaded fine.

It was uploaded using the choose FTP file, with the files in FileZilla. I've uploaded fastq files the exact same way and they were ready to analyze very quickly. I figured it had something to do with the fastq.gz format. I restarted everything and tried again, and let it sit for several hours... Still just sat at "the job is currently running."
