Are you using usegalaxy.org? When you open the upload modal there is 'choose ftp files' button that should show you what files you have uploaded via the FTP and allows you to import them.

This is what the user interface for files uploaded by FTP looks like: https://wiki.galaxyproject.org/Support#Get_Data:_Upload_tool_used_with_FTP

Also, be sure to be logged into the same account as used for the FTP upload connection.
