I am planning to use Galaxy to analyze some ChIP-seq data. I can upload my data via FTP to my personal Galaxy account. However, I wonder once the data is up on Galaxy, does it remain private and secured?

Yes, any data you upload to usegalaxy.org is only visible to you and anyone you specifically choose to share it with.
A slight correction here - although data in your histories can only be easily found by anyone who has the link, there is not anything preventing anyone who is able to find your data from accessing it. To prevent this, Galaxy provides the ability to manage dataset permissions, both on current datasets and the default permissions on new datasets.
