Question: How to organize list of Tools on local galaxy

I setup the local Galaxy server for our Bioinformatics group. After installing all of the tools they requested, everything just showed up in the left hand pane without any organization. Am I able to change that? I am an IT guy and am not familiar with the tools either. Can they be setup in their default group somehow?

Thanks so much for your response. Any chance I can download an already completed copy of the integrated_tool_panel.xml file. Such as the one from the Main galaxy page?

That is not a thing to do because you have a different tool&section set than the Main instance does which will create confusion in the all-different-confs-smartly-combined > integrated_tool_panel.xml logic.

I am surprised there is not a bigger demand for full-featured Galaxy instances with well organized tool panels

Later you can reorder the sections and tools within the section by modifying integrated_tool_panel.xml file. The file itself is generated dynamically from shed_tools_conf.xml, migrated_tools_conf.xml, and tool_conf.xml but it will mostly respect the order you enter in the integrated one.
