Question: Organizing Galaxy Tools on Local Instance of Galaxy

Hi,

 

I have two questions regarding the tools that we have installed on our local instance of Galaxy. When we install tools is there a way to also add the path to the system so that we can also use these tools from the command line? Secondly, our tools are very unorganized is there a default method to organize the tools as they appear on the web main instance of Galaxy?

1) It is possible but requires non-trivial admin knowledge. After the installation you have to figure out where it installed and how to run it on per-tool basis.

In short: it is not easy nor recommended to mimic how Main looks like.
