Is there any technical difference between RNA-seq assembly and Genomic DNA assembly (either denovo or guided)??

This is a big question. But the short answer is yes, in particular if you are performing the DNA assembly for a complete genome, or a larger genomic region (that covers more than just regions of interest, e.g. includes multiple gene bounds). 

Maybe you could be more specific about your analysis project?
