Hello. I have a set of reads produced by metatranscriptomic cDNA sequensing of the total RNA sample. I need to assemble the RNA-virus genome, which was detected in this sample by the PCR-analysis, using reference sequence from GenBank and the reads. I have never encountered such a problem so can you give me some advise on how to perform this task.

Trinity is wrapped for use in Galaxy. It is available at http://usegalaxy.org in the tool group "NGS: Assembly". Or you can install the tool into a local/cloud Galaxy of your own.
