The problem may be with the inputs or the tool itself (Ballgown, version 2.2.0). You'll need to check the inputs and make sure they are in the expected format with the expected content. That said, it may still fail if the problem is with one of the known problematic issues with the existing tool wrapper.

A new wrapper version is under development by the original tool author in collaboration with the IUC team. Please follow progress here: https://github.com/galaxyproject/tools-iuc/issues/1183

Input formats when using the tool in Galaxy are the same as when using the tool line-command as far as I know. Those specifications are here: https://bioconductor.org/packages/release/bioc/html/ballgown.html
