Hi -
Are you installing the latest QIIME suite from the Main Tool Shed using the Admin GUI methods? If not, try that. The tools were updated Aug 2017, which means they were tested against Galaxy version 17.05
(at a minimum).
QIIME in the MTS
If you have problems, the tool authors (IUC) can probably help debug. The chat channel here is faster then sending them a message through the Tool Shed: https://gitter.im/galaxy-iuc/iuc
They may ask you to clarify and/or open an issue ticket against the repo, but check in first, as there may be a known issue or workaround. And if not, and this is a true problem with the dependency installation, they will want to confirm and get that fixed.
