On searching up the literature I have seen the blastn to scaffold tool in assembly section. How is it possible to download this tool from toolshed for my analyses? I am using use.galaxy.

Each server is distinct. If you set up your own local using the instructions at http://getgalaxy.org (or the other shared method), this makes you the administer of the instance. An account on your local is distinct from your account at http://usegalaxy.org (or any other galaxy server).

In short, become an admin, install tools, configure local data, and then use.
