Is this question about a tool that has been wrapped for Galaxy? If yes, then this can be a place to ask a question if it is about general usage. The exception can be for custom tools hosted at other public Galaxys other than http://usegalaxy.org (which it sounds as if it is). For cases involving custom tools (issues or usage), it is often best to contact the tool author through the Main Tool Shed or the administrator of the instance that hosts the tool/pipeline (often these tools are not in the main tool shed).
