Question: scrambled DNA generator

I want to get from DNA interval (represented by coordinates- BED format) a matching scrambled one.

How can I do this? Can I use the galaxy for this application or maybe a bioconductor package (using R)?

I would do it with two steps.

First extract the sequences from your reference genome with "Extract genomic DNA". The resulting fasta file can be shuffled with an EMBOSS tool called "shuffleseq" and you are done.
