Is there a way that we can provide multiple output files in a directory listing when we have many files as a Galaxy result? I used to have a compressed file that contains all the output files or to follow the instruction about handling multiple output files from: https://wiki.galaxyproject.org/Admin/Tools/Multiple%20Output%20Files.

With the directory listing on the web, we can directly get access to the output files and navigate what output that we have, I guess. If there are other options about managing multiple output files, I really want to hear about that.

What do you recommend?

This sounds like a development question from a tool author perspective, rather than as a Galaxy user?

Have you looked at Dataset Collections? - see https://wiki.galaxyproject.org/DevNewsBriefs/2014_06_02

Hopefully collections will be able to solve this problem within the next few releases but currently tools cannot create collections. There is an open Trello card for that feature here https://trello.com/c/KXjp6lIn.

In the meantime - I think the two options (both with admittedly serious limitations) are runtime collected datasets and composite datatypes are outlined on the wiki page linked to in the question.
