Question: Multiple Outputs

I would like to integrate some NGS tools in a local instance of galaxy
(namely MACS, maq or even some GA pipeline tool). The only problem is
that many of these tools generate output in directories and typically
they write more than one file. I've installed galaxy some time ago
(and I will upgrade it) and I remember some pain in handling multiple
outputs. Has this behavior changed? In other words, how can I
efficiently manage multiple file output?
