Question: Splitting Biased Paired End FASTQ data

The FASTQ splitter in Galaxy warns that the tool only works if Paired-end data has equal length read ends.  Does anyone know of a Galaxy tool that will correctly split biased paired end data?  I have paired end data with read ends of 50 and 25 nt.  The FASTQ splitter does split the file, but the split files both contain 25 nt ends, so the tool is truncating the longer read ends.

Unfortunately, I am not running my own instance of Galaxy.
