We recently built a new galaxy server to replace our current one. We transferred all of the dat files from the old instance to the new instance and left all of the settings the same. The new galaxy instance is running and we are able to login to individual user accounts and load indexed genomes, just as in the old one, but none of the histories are loading with user data. Was copying the database directory the correct way to move the user data over? If not, what would be a better solution to do this?

You will also have to move the database, i.e., not just the data itself, but also the info regarding which histories, users, etc. they are associated with. Depending on whether you were using a simple sqlite database or a more production-ready solution like PostgreSQL this would amount to either just copying more files or to dumping the database contents to a file and restoring them on the new server.
