I am using the European Nucleotide Archive in order to load the fastq files into galaxy. When the job is done running and turns green, there is nothing in the file... Just says 0 lines file: txt. It was working fine from the same Geo accession data early today.

The ENA server is probably busy. Expand the dataset and it will probably note something about this in the comments.
There is a known issue with the datatype assigned to data when retrieving it into Galaxy using the "Send to Galaxy" link. It needs to be modified, how to is explained in this post: https://biostar.usegalaxy.org/p/28718/. We plan to fix the tool near-term.
So, be sure to change the datatype on any data downloaded using that method. Alternatives are in the other post.
