Hi, I am trying to do RNAseq analysis using Galaxy. I have tophat files which i used to run the cufflink yesterday. But the cufflink is neither uploading my tophat files nor processing it. I am wondering what to do next. Why galaxy server is being so slow ? Is it under the maintainence, can some body help me ? Thank you.

Usually if the size of the files you want to upload is large (around 2 GB each) I strongly recommend to you to upload them through FTP!
FileZilla is a good way to achieve that, it's easy to use and rather reliable.
Once fully uploaded your files will appear on the "Choose FTP file" option from the upload tool (upper-left corner on the main page).

If using http://usegalaxy.org, then the server to connect to is usegalaxy.org
If working at another server, and FTP is enabled, the server to connect to is the base URL name for the server.
- Example: server URL is http://custom-galaxy.edu >> the server name to use with FTP is custom-galaxy.edu
