Hi,

I have used the 'Count intervals in one file overlapping intervals in another file' tool from BedTools many times now and it works great to calculate the RPKM values for loci in ChIP-seq data.  However, it no longer seems to be available on the UseGalaxy Instance.  Is this correct? Did something replace it that can also do its function?

Thanks,
Ty

Hello,

This tool suite was updated and some of the tool names changed (plus there are new tools added). Intersect interval files (Galaxy Version 2.22.0) is probably what you are looking for.

Thanks, Jen, Galaxy team
