I am a new user of Galaxy. Recently, got some next gen RNAseq data from Illumina single end short read. They are FASTQ files. So, I was trying to assemble the reads with Bowtie or BWA and check differential expression with Cuffdiff. But failed to run the data after loading the FASTQ files in history. What format of data is required for Mapping with Bowtie?
