Galaxy is being used for all sorts of analysis that is on a different track from the tools you see hosted on the public Main Galaxy at http://usegalaxy.org. And of course not all are public. You too can wrap just about any tool for Galaxy (and create new datatypes, if needed) to build up a workflow specific to your analysis.

If you are interested in this, start with the instructions in our wiki, under "Admin" and "Develop". Reviewing existing tools/repositories can also be helpful.
