Hi,

We have a local instance of Galaxy set up on our computing cluster. We would like to rsync the same exact data (reference genome sequence data, indexes used by tools, etc) that is used on the public Main Galaxy instance. Is there a method to install all of the reference genomes and associated files at once or do we need to download the directory for each genome separately. Thank you for your help.

A good start is to see the following page: https://wiki.galaxyproject.org/Admin/UseGalaxyRsync

Galaxy provides rsync server for you to use freely and to obtain something Main does not have you can install and run special kind of tools that will build the reference for you, the Data Managers: https://wiki.galaxyproject.org/Admin/Tools/DataManagers
