Question: How to assign a single species per sequence in Megablast

Hello,

I am investigating parasite (nematode) communities, using the ITS-2 for identification. My problem is, when I Megablast, multiple genbank sequences will be assigned to a single sequence in my sample. Therefore, I cannot accurately get percentages of each species present. I was wondering if there is a way to get galaxy/megablast to simply assign a species to each sequence, rather than multiple ascension numbers.
