We see in Galaxy software "NGS:Mothur", we want to know if this is the same that "Mothur", ¿Is it the same software? ¿What´s the difference between them?

These are the same tools. The tool versions in Galaxy are wrapped to work within the larger framework. Most of the functions available line command are in the Galaxy wrapped tools.
