Question: RNA Structure (in silico) prediction

When I use the RNA Structure Prediction to predict structures from my list of RNA ids, the job finishes and says the gene IDs I put into the .txt folder are 'not in the data of sequences'. The reference transcriptome (.fasta) is from Plasmodium yoelii. When I search the reference transcriptome file for the transcript IDs, they are present, so why can't the Structure prediction find the transcript IDs? Do I need to format the list of IDs differently? I currently have each transcript ID with one line per ID, as indicated on the page... Does the reference file need to be reformatted?

Has anyone else had this issue?
