I was wondering how long it usually takes to map a read on TopHat? It has been over 12 hours and the job is it running.

How long a job takes to process depends on the input content/size, the tool parameters, how large/finished the target genome is, and the compute environment. This all makes estimations about how long a job should run difficult.

The best advice is to allow launched jobs to complete. Stopping and restarting will put the job at the back of the queue again, and then the whole processing starts again, increasing the delay.
