I would ask about which reference cow genome should I use for RNAseq data analysis in Galaxy to find new splicing events. I have the problem that in BosTau6 progesterone receptor has 7 exons but in BosTau7 has 9 exons. In the NCBI genes database progesterone receptor has 8 exons. There is also the newest BosTau8. I am not sure which is the proper one. From the right choice depend my final results. I would like also to ask if there is a tool in Galaxy to visualize new splicing forms of different genes.

Hello,

Visualization is a good choice to help you make the decision. Try the native Galaxy visualization tool Trackster or when available one of the external genome visualization tools for these genomes. Links will appear within expanded dataset boxes when the database metadata attribute is assigned.
