We try to use the Galaxy website by upload our sequence data to our account. however, we are unsuccessful for files of 2 GB or greater. is there a file size limit? if there is, any way to get around this limitation?

Upload your files using the FTP server at usegalaxy.org using your Galaxy credentials and then import the data using the upload modal.

What is the FTP setting? I keep getting timeout problem with filezilla. If I use putty, my login just get denied.

I was just able to FTP with Filezilla without a problem at http://usegalaxy.org.
Server: usegalaxy.org
User: same email address as used with your Galaxy account
Pass: same password as used with your Galaxy account
There is a file size limit of 50 GB for FTP. Accounts have a quota of 250 GB.
Also, make sure that passive ftp (not sftp) is used - this is the default in Filezilla, but can be modified.

HI, Jen, I could get contact to the ftp server, but kept getting timeout message. Is it because the server is too busy?

Hi - It could be, much is going on re-processing jobs at this time. I haven't run into that problem myself, but access could still be sporadic and/or inconsistent right now. But, good news that you were able to resolve how to login.
Maybe wait an hour and try again?
Again, we are really sorry for the recent hiccups and very much appreciate your patience with it. The upgrades will be worth it.
That is not a probable cause. When are you getting timeout messages?

I agree with Martin that there could be other reasons.
If the transfer starts, then times out at some point, this indicates an unstable or slower internet connection. (I had originally thought that this could be on our side, but that was incorrect.) But, good news, file transfer can be started up again in Filezilla when this happens. Log into the server again after the interruption then "resume transfer".
If the transfer/connection never starts up, then this likely an external internet issue that will need more work to solve. Check with your institution or internet service provider (ISP) to see if FTP transfer is permitted to http://usegalaxy.org. Certain businesses, colleges, and even countries restrict data transfer in various ways.
Your graphic did not post, so these are best guess only. Still, hope it helps! Send in the graphic and a description of events for more feedback from our team. An externally hosted URL is needed - many options for this, including public sites such as google drive and http://imgur.com/.

We could not even logon to the usegalaxy.org FTP server, either with putty or with filezilla. Here is the thread. I am sure the password was right. I used port 22. If I use port 22, it is not even respond. Thanks. when we use filezilla, it send timeout message.

I use filezilla to upload my data that is 100GB and it works fine with the following information:
Host: main.g2.bx.psu.edu
Username: (your username)
Password: (your password)
Port: 21
Would this work? Yena
host is usegalaxy.org (the old one should probably redirect you properly but please use the new one)
We tried to connect both to usegalaxy.org and main.g2.bx.psu.edu. none of these options could let us to connect to the ftp server. Filezilla gets timeout in 20 seconds, connecting with putty got denied. The root issue appears to be login on to the ftp! We could logon to galaxy with IE browser with the username and password. Why I was denied with putty? This suggests the account setup problem?
