Question: Bowtie Alignment

Hello, I am trying to map my Illumina reads to the mouse genome using specific Bowtie criteria. I have transformed the fastq tags into fastq Sanger as described in the tutorials. Now i am attempting to run these tags against the genome. However, it's been more than one hour now that my job has been queued but hasn't started yet. I am wondering if there is something wrong with it, or if it is usual to wait before being able to start the mapping. Thanks for your help! Nadege

Hello, The Server Error still exist for Bowtie when using the full parameter list or selecting a reference genome from my history. Hope to fix it as soon as possible. Thanks! Yinghong

Hi, Are you still having any problems with Bowtie? It should be working now. We do still have a problem with the reference genome selection with the setting of the full parameters, but the tool still can be run (you may have to select your genome again after the page is reloaded, which happens when you change some parameters).
