I am guessing a bad configuration with the ram, because the whole system (mint + firefox + libreoffice + galaxy + ... ) only 21% of the total ram (14Go).

I use 18% of the HDD, <1%of the swap , <75% of the CPUs (thats the limit i have set, otherwise the CPU heats too much).

Where can i check it?

Hello,

Galaxy requires a minimum of 8 GB of accessible memory to run at default (it does not sound like this requirement is met - and limiting CPU could also be a factor). If using a virtual environment, then 16 GB is recommended. Local administration documentation can be found in the Galaxy wiki here: https://wiki.galaxyproject.org/Admin

How much more compute resource may be required by workflows depends on the tools used and the size of the data. In general terms, the requirements when using a tool line-command will be about the same as when executing it within Galaxy.

The processing requirements for tools are usually noted within their manuals, but many also have dedicated support groups where analysis scenarios are discussed. Look for the manual link on the tool form or google to locate the online resources.

If the instance is using sqlite, maybe try the same workflow with postgresql as the backend. A docker image makes this test a lot easier - eg: https://github.com/bgruening/docker-galaxy-stable comes with postgres already configured.

Agree, this is a good test. Using the docker image will also reduce the likelihood of other configuration issues contributing to the observed problems. Please let us know if this works!
