In Galaxy is there a feature for looping over a set of files? For example, splitting a bam by chromosome and then calling variants on each chromosome?

Yes, the map/reduce function is achieved by using dataset collections. However whether the tools you need to use are already modified to be used with the collections (quite new feature) is a different question. I will point some more knowledgeable people here.
