For small datasets, ClustalW on http://usegalaxy.org is one choice. There are other wrapped tools in the Tool Shed for use in a local or cloud Galaxy. Search by "multiple alignment" (or by a known target tool name). If the tool you really want to use is not wrapped for Galaxy yet, it could be. We can point you to instructions for how to do that.
