What is the fastest way to get my output files extracted? I tried using RSQlite in R on my desktop but seem to be having some issues...

Shortly the cuffdiff 2.2.1.2 will be made available on usegalaxy.org taht will restore the functionality to output tabular files (so you can choose whether you want to use sqlite or tabular output). I will update this post when it is ready. Sorry for the inconvenience.
