I used the bed tool Compute both depth and breadth of coverage', but it is not clear to me whether output lists number of nucleotides or number of alignments that overlap an interval. Can someone please explain this?

Kind regards, carla

Hello,

This is the number of alignments and partial alignments combined. Partial alignments are given a score based on coverage of the target interval, as a fraction. The manual explains this in more detail if interested.
