Question: Get generic rather than specific gene names

I have a gene output from some differentially regulated arabidopsis and genome and want to run it through agriGO but I don't think I can use an output with the non genetic names i.e. anything other than a code beginning with AT, is there a way to only output these or do I need to change them manually?
