Question: Human Transcriptomics Alternate Loci Issue

Hey all,

I have been doing some RNAseq transcriptomics and I'm curious what to do with the alternate gene loci annotations in the human reference genome annotation hg38. My mapping will give me two or more FPKMs for a single gene sometimes, and when that happens its always because of the alternative loci. Given that I do not believe these alternative loci to be relevant for my work is there a reference annotation without them, or can I just sum the FPKMs for each gene? Thank you in advance for any help!
