Question: Make locale Galaxy use custom ref from history for bowtie?

i see on public UseGalaxy you can select from history ref genome and feed Bowtie. How can I make my local Galaxy do that?

The tool installed into your local Galaxy should have this option on the tool form by default. What the form looks like can be reviewed in the Tool Shed (for any tool) and at http://usegalaxy.org for many (including Bowtie2). Make sure that you are using the latest tool version and install with managed dependencies to avoid other problems.
