Question: How to let the galaxy local instance run (eg. tophat) @ multi-thread mode?

Hi everyone, I have no idea how many of you run galaxy local instance. but recently I found on galaxy main server: http://main.g2.bx.psu.edu/ they can run tophat or cufflinks in -p 6 or -p 8 mode, but on my local instance I can only run on single thread mode. anyone have any idea where set the multi-thread mode on local galaxy instance?
