Question: Clean galaxy install differs from Galaxy hg update

Hello,

 

I just did a clean install on a standalone machine of galaxy. Now I noticed that all the configuration files and such are in the config folder which is nicer in many ways. But when I update my server to the latest HG version the config folder is empty and all documents are in the main folder.

Is there a way to perform a clean pull from the galaxy repository while maintaining the datasets and histories and such?

We worked to make sure that there's a smooth migration path and you should be able to update normally on old distributions.  There is configuration resolution code in place that will automatically use the config files in the old locations if they exist, or the new locations if they do not.  You can always move the non .sample versions of files you've modified into config to match the new directory structure.  I believe the only one that changed name is universe_wsgi.ini being renamed to galaxy.ini.
