Question: Why cufflinks v1&v2 "-p 4" parameter just using 100% cpu on my local host?

When I using cufflinks version 1 and version 2 on my local host, I use the parameters of "-p 4", just like below, but it always just use the 1 cpu. My host is :
HOSTNAME ARCH NCPU LOAD MEMTOT MEMUSE SWAPTO SWAPUS

my command line of cufflinks is:
cufflinks -p 4 --library-type fr-firststrand -o liquid_culture_120h_clout liquid_culture_120h_thout/accepted_hits.bam &
So, thanks for somebody can help me! I can get the result, but taking 15 days(my data is 21G).
And, Why cufflinks v1 and v2 have different result?
